Do you mean the "MinGW" heading, (which IIRC Jason had displayed in a
striking font; maybe Garamond or similar, I think), and the accompanying
"Minimalist GNU for Windows" subheading?
I liked Jason's logo for it's striking, and dare I say "minimalist"
simplicity; totally consistent with the project philosophy. The only
issue I had with it was, perhaps, that it occupied too much space.

To protect it from modification, resulting from substitution of the site
style sheet? Why not encapsulate it in a PNG graphic, scale it to an
appropriate size, and deploy it as an iconic logo?

Two which spring to mind:--
1) the wasted space, especially vertical space;
2) unsatisfactory display of nested menu items, within the left
navigation pane.

I've seen it thanks. It looks clean, and resolves the above issues, I
think, but it too uses text in place of a logo, and IMO, it lacks the
impact of Jason's text based logo. If we can adopt this theme, but add
a logo something similar to Jason's, suitably scaled, and perhaps in the
form of an image encapsulated in a PNG, then I think that would be a
good basis on which to proceed.
